And then not store the leftovers in a refrigerator? My parents make baked apples and then leave them uncovered on the counter. Is this a bad practice? Do you run the risk of getting a food borne illness by eating apples that are baked & left out at room temperature for 24/48 hours? I have no idea.

you do run some risk if it is more than 24 hours, but you should be good
After they are cooked they should be refigerated, or mold and bacteria will begin to grow.

Anything has the ability to go bad like that, cooked or not, vegetable or fruit, always cover foods if not in use and store them in the fridge, if not uncovered, flys and other bugs could "do their business" on them, then that allows humans to run the risk of food borne illnesses.
As long as the apples are covered and in a relatively clean place, they are safe to consume 24/48 later. Enjoy one of life’s greatest fruits!

You do run the risk of bacteria entering the food.
Not the best idea to leave them sitting on the counter uncovered for that length of time but the biggest risk is from leaving them uncovered. Don’t know what time of year it is where you live but insects might get into any food left uncovered and sitting out. Or what about a family pet? So cover it up at least and sitting in the fridge is not a bad idea either.
